Dear Sami, we have a Java EMF data structure for XML3D that we use for preprocessing and converting of scene. It has also good support for external references. However, it's an in-memory data structure and we never used it for performance critical stuff so we don't know how the performance is. It might be interesting because it's convenient and failure-proof. One could switch to a streaming API (SAX or StAX like) later. Also, I recommend to work with external references and to encode the geometry e.g. in JSON. There is Jackson [1] which is very convenient for JSON serialization. I think it has also a streaming API.
